I'm looking at purchasing a 10l diesel container, one of the short ones with a large base on the roof rack, any thing I should worry about ?

If it is suitably restrained there shouldn't be an issue.

It will alter the centre of gravity of the vehicle.

Absolutely, but 9kg of fuel will probably change the centre of gravity less than the 20kg roof rack it is sitting on.
